Ricardo Rodriguez fired the Germans ahead with a first half penalty, before a fine attack carved open Madrid and Maximilian Arnold applied the finishing touch.
The Spaniards had no reply in the second period, as they succumbed to defat.
After the game, the Wolfsburg fans stayed behind in the stadium in their droves, where they enjoyed an organised celebration with the players.
